If the system is suggesting that files are missing, it means that the registry has not been updated to reflect the changes of these files being removed.

AT YOUR OWN RISK!

Start, run, type 'regedit' without the quotes

Navigate to HKEY_LOCAL_MACHINE/Software/microsoft/windows/currentversion/run

Delete the keys that refer to the files that are suggested to not be present. Sometimes AV programs delete the virus but not the keys associated with them.

Note again TRY THIS AT YOUR OWN RISK, changing registry values can PERMANANTLY damage your computer.

Just like to make a quick point here....If you store/backup files/docs/programs from an infected machine before doing a full reinstall make sure you scan the CD's/DVD's/USB sticks you have stored/backed up on to make sure they are clean....Its a real pissoff spending time installing a fresh os only to find once you have gone through the updates and put your backed up stuff on that the same shite happens >_<
